if you just want to use vmd as you would use it in linux(and not compile it,
etc.), you may try the following:

-install windows vmd
-add to your cygwin .bashrc an alias (e.g. "vmd" ) that points to the vmd
executable.
-run it in terminal as "vmd"

I used this setup sometimes ago and it worked.
