Hi,
  There's no race condition (which would imply non-determinism),
but you're absolutely correct that updated plugins aren't loaded
until after VMD has run through its startup scripts and .vmdrc etc.
This is due to some historical aspects of the way VMD starts up.
One of many small things that still needs improvement...
