Hi,
  I'm curious about the command history you gave below.
Is this from the VMD text console, or from TkCon, or something else?
The prompt you've shown, "(Desktop) 26 %", looks like something I'd
expect from a unix shell, not from a windows machine. I ask this because
getting an error about the "mol" command seems to indicate something
very unusual is going on here. Make sure you're typing these commands
into VMD and not into some other shell.
