For Linux, the "vmd" script in the $YOURCHOSENINSTALLLOCATION/bin directory has annotated sections for setting the window parameters. In Windows, you should modify the vmd.rc file with the TCL command descriptions for "display". The "Customizing VMD Sessions" sections of the Users Guide would be the first place to look for this information.
