Hi,
  The very simplest method would be to just concatenate the two files
together (removing the end/begin lines), assuming they don't use the
same chain IDs etc. This doesn't work if you've got complex structures,
but is a simple brute-force method if you're creating all of the structures
for yourself. A lot of the answer to the question depends on what your
goal is once you've merged them. Most likely, the simple method won't
work and you'll need to do something slightly more sophisticated, perhaps
along the lines of what the mergepdb script I give the link for below does.

You could also do various things with 'pdbcat':

Another way is to see if the VMD mergepdbs script works for your purpose:
