Oleg,
  The released versions of VMD don't implement a file-based MSMS
interface required to use it on Windows, but a patch for the
developmental versions of VMD is in the process of making this
possible for the next version. If you want to try the new test
version, let me know and I'll tell you when the next test version
with this feature is available. I've still got changes to make
to the source code before it'll run on Windows, but it should be
fairly close.
