Hi,
  That error is printed when csh/tcsh expand a variable on the command
line and the resulting line is over a thousand or so characterss.
It sounds to me like you made some minor change to your .cshrc/.login/.alias
or some other startup file which is negatively impacting the VMD startup
script. Here's a discussion of a similar problem from google:

In that discussion they recommend doing things like /bin/csh -x .cshrc
to help determine what is going on. You could add the -x to your
VMD startup script at very top so it says:
#!/bin/csh -x -f

That'll print the various variable substitutions and commands as they
are executed, which should help narrow down the problem.
