please make sure that your topotools version is the latest version from here:
https://sites.google.com/site/akohlmey/software/topotools/topotools-1.3-20120215.tar.gz?attredirects=0&d=1
or try out a recent VMD alpha test build.

if the problem persists, please make your data file available, so i
can debug what is going on.
