Sorry for posting my own solution, but maybe its helpful for others...
Adding the line to the configure script (in the FLTK GUI paragraph)
solved the issue for the source of VMD 1.9
$fltk_libs = "-lfltk -lXft -lfontconfig -lX11 -lXinerama";
