Dear Lubos,
  The easiest means for having VMD run from the original terminal session
would be to edit the /usr/local/bin/vmd startup script, changing the very
last section of the code to execute only this branch of the if/else/endif
logic:
    "$VMDDIR/$execname" $*

(i.e. comment out the other lines...)

That will make VMD run within the terminal window you start it from.
