yes. there are many ways, but this should be fairly safe to use.
set mol [$sel1 molid]
if {$mol == [$sel2 molid]} {
set sel3 [atomselect $mol "index [$sel1 list] $[sel2 list]"]
} else {
error "only selections from the same molecule can be merged"
}
