Hi,
All of the recent versions of VMD do honor the CONECT records in PDB
files. Your version 1.8.4 is many years old. If you upgrade to VMD 1.8.7
this problem should be completely resolved.
Cheers,

For visualization, I use VMD v1.8.4 to read/display the outputted results (coordinates) in either PDB or XYZ format. The problem is that VMD does not read the CONECT command in PDB to properly display the chain links. Is there any options within VMD or another visualization program that can display this feature?
