Hi,
Yes, you can do this. The tricky part is that if the ordering of the
selected alignment atoms is different in the two structures, you would
either need to manually specify an array containing the mapping of
atom indices, or you would need to use the alignment tools built into
the MultiSeq plugin. Unless these are nearly identical structures, you
may find that using the MultiSeq plugin is by far the easiest method.
