Hi,
  It sounds to me like you're running the PowerPC version of MSMS
on an Intel-based Mac under automatic emulation... What happens
if you set this environment variable in VMD:
  set env(VMDMSMSUSEFILE) 1
(or in your global bash/csh config prior to starting VMD)
