you can use multiple representations with different selections,
and then assign colors individually, or experiment with different
coloring schemes and setting colors through "beta" or "charge".

if this doesn't tell you much, then please work through the
vmd tutorials hosted at the vmd web site and have a closer
look at the user's guide.
