Hi,
  The main thing I'd need to do is add support for an output file format
that supports an alpha channel to Tachyon. I probably won't get to
this before VMD 1.8.7 is released, but if I do I'll let you know.
You should already be able to generate figures with transparent
backgrounds if you render with POV-Ray or Rayshade.
