Hi,
  VMD doesn't contain any explicit code to generate sounds on quit,
so I assume this is a function of your window manager. None of the
machines I've ever used VMD on have ever emitted beeps when quitting
VMD, so I'm not sure what to suggest other than to look closely at
your window manager settings.
