Hi,
  You can set VMD to use FLTK as the default chooser either by
modifying your .bashrc/.cshrc to set the VMDFILECHOOSER environment
variable systemwide, or you can add this command to the end of your
.vmdrc file:
 set env(VMDFILECHOOSER) FLTK

FLTK is already the default file chooser on Unix versions of VMD.
We use the Tk chooser on MacOS X and on Windows because the Tk chooser
interoperates more cleanly with the native windowing systems on those
platforms. For those people that may prefer to use the Tk chooser on
Unix, they can do the opposite change:
 set env(VMDFILECHOOSER) TK

This user-selectable file chooser feature is described in the
VMD User's Guide in the section on environment variables and
command line options etc.
