Maxim,
  Yes, the behavior is by design, as it improves default trajectory
animation and atom selection performance by a huge factor. That said,
you can very easily cause atom selections to be re-evaluated dynamically
when necessary:

If this is part of a script, then you want:
    $sel frame
    $sel update

If you're just talking about selections for the graphical representations,
then use the "Trajectory" tab and enable the checkbox labelled
"update selection every frame".
