Hi Ken,
  Best thing is to modify your vmd startup script changing the
default xterm flags adding -fg and -bg commands to set the
colors you prefer specifically, such as:
case *IRIX*:
  set MACHVER=`uname -r | cut -f1 -d.`
  set VMD_WINTERM=/usr/bin/X11/xterm
  set VMD_WINOPTS="-sb -sl 1000 -e -fg white -bg black"
