Dear Jeroen,
Do you have a .vmdrc file in your home directory? If you have
an empty .vmdrc file, this would cause the problem you're experiencing
with no menus coming up. If you have an empty .vmdrc file, delete it,
and your problem should go away. Alternately, try running the menu
commands in the VMD command window:
menu main on
menu graphics on
Do they work when you manually run the menu commands?
When you start in CAVE mode, be sure to use "vmd -dispdev caveforms" otherwise
you won't get any of the GUI menus at all.
Let us know if you need more help debugging this. Also, if you have
Linux-specific CAVE patches, please send them our way so we can integrate
them into VMD.
