Hi,
  Have you tried using the "save config" feature from the "mouse" menu
in the old versions of VMD, or the "save state" item in the "file" menu
of the pre-release versions of VMD 1.8? These are described in the
users guide. To restore a previously saved state, you can simply
source the file, as it is actually a Tcl script. It will save all of the
colors, reps, and the view orientation of the molecule from the previous
session. Let us know if you need more help with this.
