Hi,
  This is a limitation of the Windows version of VMD, it doesn't work
quite the same as the Unix version in regards to command line
arguments, its intended to be started by clicking on the Windows
start menu. I may be able to change this before the release of
VMD 1.5, so that it autodetects which way it was started and
when run by command line, would behave the same as the unix version.
