Dear Adupa,

 

You need to provide more information about the exact steps that you are taking. We cannot guess what you are doing.

 

“ Although my simulation was perfect”- I believe that this means that namd terminated successfully, and you can open the log (using vi for example), and the log file looks ok, without any signs of corruption, truncation or you did not append the two simulations in the same log file.

 

If you did not find any of the points mentioned above, then open VMD, Extensions->Analysis->NAMD Plot. Then File->”Select NAMD Log File” (select your log file)-> Select the quantities that you want to plot->”Plot Selected Data”. If you have a lot of points to plot, this might take some time.

 

If what I describe doesn’t work, please post the error message in the terminal window or any other message that VMD prints.
