Ranyere,

What happens if you use "constraints" instead of fixedAtoms? Try:

constraints on
consref yourFixedAtomsPdbFileName
conskfile yourFixedAtomsPdbFileName
conskcol O

This will apply constraints with a weak force constant of 1kcal/mol to the
atoms. Does this fail as well?
