Hi,

I am the author of the RMSDTT plugin. The align code makes use of the
VMD 'measure fit' command to do the fitting. It loops over all the
molecules/frames selected to do it. If you are more interested, the two
pieces of code are:
proc rmsdtt::doAlign
proc rmsdtt::align

I have a newer version that does some kind of by residue fitting. Since
lately this seems to be asked quite regularly I'll try to clean up the
code and post it to John.
