ok, do a
ls ~/namd/charm-mpi-linux-ia64-ifort-mpt-icc/mpi-linux-ia64-ifort-mpt-icc/include

see if the directory is there.

If this is not the problem, change your CHARMBASE in Make.charm to:
$(HOME/namd/charm-mpi-linux-ia64-ifort-mpt-icc
avoid '~' in Makefile.
