Greetings all,
The solution to my question was reached thanks to the help of Dr.
Bennion. After unzipping of the files in my usr/local directory I added the
path to NAMD to my bash profile. From this point this allowed me to access
namd2 two possible ways:
1. working directly in the same folder as the executable using:
./namd2 some.config > some.log
or
2. path/to/namd2 some.comfig > some.log
