I'm guessing that you're on a Windows machine trying to run the Unix shell
commands (like rm) from the NAMD manual's BPTI example in the VMD
terminal. That won't work. I would strongly suggest the less ancient
NAMD Tutorial at http://www.ks.uiuc.edu/Training/Tutorials/ instead, which
is available in both Windows and Unix/Mac versions.
