I've managed to create a topology file for NAG [N-acetyl glucosamine] which successfully generates a .psf which can be used in NAMD for NAG alone. Flushed with success, I tried to write a patch to link NAG to ASN, which is where it attaches on the protein of current interest. For some reason, I'm having more trouble with that than with the topology file, hence my question: has anyone already done this? I'd rather not reinvent the wheel.
