In another project, we are looking for water diffusing through a lipid membrane. The person working on this typically watches the trajectory and manually counts the waters crossing. He is looking for net water movement from one side to the other. There is NaCl concentration gradient set up. Do any of you have suggestions or a TCL script that would be able to count waters going across the membrane and even be able to account for water the goes into the membrane and then comes back to the same side (i.e. partial permeation)?
