Re: FATAL ERROR: Due to a design error, GlobalMasterServer does not support individual atom requests from multiple global force clients on parallel runs.

Hi,

Thanks for the comment. I find that my statement, "combination of TMD and
colvars may work well in NAMD", in previous email is wrong. Actually, the
colvar option was enabled after the "run" command in my configuration file.
That is the reason why I meet the "FATAL ERROR: Setting parameter colvars
from script failed!". So I still need to implement TMD and distance
restraint in colvars module.

After that, I specify the options in the "correct" way, and do another short
test. My colvars configuration file (only the rmsd part is shown, because
the distance restraint part looks good) is as follow:

#### my colvar.conf ####
colvar {
name rmsdcolvar
outputSystemForce yes
rmsd {
        atoms {
                psfSegID A
                atomNameResidueRange CA 386-485
                atomNameResidueRange CA 628-763
                psfSegID B
                atomNameResidueRange CA 386-485
                atomNameResidueRange CA 628-763
                psfSegID C
                atomNameResidueRange CA 386-485
                atomNameResidueRange CA 628-763
                psfSegID D
                atomNameResidueRange CA 386-485
                atomNameResidueRange CA 628-763
        }
        refPositionsFile colvarb.pdb
        refPositionsCol B
        refPositionsColValue 1.0
}
}

harmonic {
name rmsdbias
colvars rmsdcolvar
centers 1.46569
targets 0.0
targetsNumSteps 8000
forceConstant 1000.0
}
Then I meet the following error message in the output file, and I have 2
questions:

(1) Do the "centers" and "targets" keywords mean the initial and final RMSD
of the system? I feel confused by reading the related part of the
user-manual.

(2) I want to define 4 (segments) * 236 (per segment) = 944 atoms in the
input. However, only 237 atoms are defined according to the output
file. Someone else used a similar way to define atoms within different
segments (
http://www.ks.uiuc.edu/Research/namd/mailing_list/namd-l/12359.html). What
is wrong with my syntax?

#### my output file ####
...
colvars: Initializing atom group "atoms".
colvars: Warning: found more than one instance of "psfSegID".
colvars: Atom group "atoms" defined, 237 atoms, total mass = 2846.61.
colvars: # refPositionsFile = colvarb.pdb
colvars: # refPositionsCol = B
colvars: # refPositionsColValue = 1
colvars: Error: the PDB file "colvarb.pdb" contains coordinates for
only 87342 atoms, but 237 are needed.
