Thanks Zhu. So, what that means is, 2 stands for the two processors in the computer. Not anything related to the processors in the GPU unit?

Try
./charmrun namd2 ++local +p2 xyz-namd.inp
for 2cpus if the configfile is xyz-namd.inp
