I also got similar error message few days back. I try to search but no
luck. Then I read NAMD examples in NAMD tutorial carefully and finally
able to fix the problem. Check the damping value if your are using
langevin ON. I hope this will help. Also increase your margin. Check
the last few lines in your log file for more error messages.
