How to set the parameters for two different baths in one molecule?

Dear all,
These days I plan to consider the thermal transfer when I put protein (which
has two parts: part A and part B) in two different heat bath (such as part A
in T1=300K bath, and part B in T2=310K bath). Does anybody know how to set
two different baths in one molecule?
