VMD has a plugin library (http://www.ks.uiuc.edu/Research/vmd/plugins/). I
found two plugins
"CatDCD $B!=(B Standalone trajectory processing program;
iTrajComp $B!=(B interactive Trajectory Comparison tool"
may meet your need.
