I should also have asked which version of namd you are running. It seems that autoimd is calling namd with options that are needed when charmrun executes namd.

1. please state the version and type of namd that you have installed
2. what is the output of:
which namd2
or
locate namd2

3. is the namd2 command an alias that has the +p1 argument?

Thanks for the reply. I'm using VMD 1.9.2. The error log is as in the following.

What version of vmd are you using? Can you post the entire error log?
Sometimes there is another error message deeper in the output. Sometimes it
is a an error about missing parameters.
