Re: AW: AW: Using nodelist file causes namd to hang

Hi Norman,

Info below:

> +idlepoll filles up the cpu with polling for new messages rather
> than be idle. You need to check the user cpu utilization which
> actually shows namds cpu usage.
"top" says "Cpu(s): 18.0%us," when +idlepoll is used, so that looks right.

> How many atoms do your benchmark system have?
5,107 - I have also benchmarked this system on a 32-core (2 AMD
Opteron 6376) single box which shows: "Benchmark time: 32 CPUs
0.00631712 s/step 0.0365574 days/ns" So presumably even this small
system is somewhat parallelisable.

> What namd build are you using? (charmrun/mpirun; tcp, udp)
Tried NAMD_2.9_Linux-x86 and NAMD_2.9_Linux-x86_64 - results the same.
e.g. /usr/people/douglas/programs/NAMD_2.9_Linux-x86_64/charmrun +p48
/usr/people/douglas/programs/NAMD_2.9_Linux-x86_64/namd2 mdrun.conf
++verbose +idlepoll

> How does you nodefile look like?
hostnames are itiog3-6 across the eth0-linked subnet, itioc3-6 when
accessing from outside via eth1, so my nodelist now looks like this:
group main
host itiog3
host itiog4
host itiog5
host itiog6

When logged in to itioc3, "ssh itiog3" creates a new ssh login session
but $HOSTNAME is still set to itioc3, not itiog3. Is this a problem?
So the output of the ping command is:
PING itioc3.bch.ed.ac.uk (129.215.237.179) 56(84) bytes of data.
64 bytes from itioc3.bch.ed.ac.uk (129.215.237.179): icmp_req=1 ttl=64

> Do you have hyperthreading enabled?
I had not attempted to change whatever the default was. "proc/cpuinfo"
showed 24 processors available when I know there are only 12 cores in
total (two Intel Xeon X5650s), so presumably yes it was enabled? So I
tried disabling hyperthreading (I think I was successful -
proc/cpuinfo now shows only 12 processors) and got the following
benchmark, which shows no performance increase:
Info: Benchmark time: 48 CPUs 0.0239412 s/step 0.138549 days/ns
5.70427 MB memory

cheers,
Doug
