Two options:

 

1. Run VMD in text mode from linux command line with a little TCL
script loading your data, writing out the pdb like you want and exit. (more
complicated)

2. Have a look at "catdcd" (as easy as possible)

 

Additionally, this is a VMD question, isn't it?

I am trying to write pdb after I load psf and dcd files in vmd.

 

Is it possible to use vmd text based command to write pdb files from psf and
dcd? The text command would be ideal if it is entered in a linux terminal.
