I have gone through the tutorial building gramicidin A and have run a simulation and it works. But right now I need to place a fixed ion manually to a certain position do not need the system to be neutral.
   
  unfortunately I am not familiar enough to change all variables in the coordinate,velocity, etc. files that are required as an input to the NAMD simulation.
   
  could you help me with that.
