Gaurav,
  The autoionize plugin has been modified to make better/safer use
of psfgen when it creates structures since VMD 1.8.2 was released,
along with that a couple of other minor changes were made. Since I didn't
write it I can't directly answer your questions, but I'd recommend that
you try replacing the version that you're running with the latest version
and see if that cures your problem. Let me know if you need help with this.
