I'm not a NAMD expert, but assuming this isn't part of a cluster then I guess
you'd build it as you would for an SMP system and treat the CPUs as Opterons
as the EM64T's are pretty much AMD compatible.

GCC 3.4.2 produces good code for the Opterons which should run on other AMD64
chips like the EM64T, and Intels compiler now produces code for EM64T too.
